Although I would enjoy knowing that the human race will come to an end soon, I disagree with your assessment.
The instant we can start uploading minds into robot bodies, the age of puny organics is at an end.

That too, but I heard something about an artificial womb that was being developed a while back, which leads me to think we might be able to reproduce the, ah, natural way, even with a fully artificial body. Interesting stuff.

If there's one thing that really annoys me it's when people underestimate the tenacity and ingenuity of humans.
All we have are tenacity and ingenuity. We're fortunate that those make up for us being one of the weakest, slowest, least physically accustomed species among those at the upper portion of the food chain.
Why does being faster, stronger count for shit when those other abilities allowed us basic mastery over a most of the landmass on the planet?
Oh, that has little to do with how physically powerful we are, and more to do with humans fucking a hell of a lot more than most of the other large predators. Seriously, we breed like rabbits, except rabbits don't gang up on gorillas and hippos. Also, we don't run away when one of us is killed, we turn back and kill whatever took one of us down. Few other animals do that. In short, we could drive them out, but they could never drive us out, even though they could kill us without much trouble if they turned and fought.

I'm aware. Hence, tenacity. We can keep moving a hell of a lot longer than any other species on the planet, but we couldn't hope to beat most of them in a race.

Why is he still 'Rookie'? The guy survived New Mombasa on his own, brought his squad together, and provided the most valuable source of information they ever had.
Still ridiculous to kill him off, let alone outside of a game.
He was new to the squad, so they called him rookie. Obviously he's a badass since he's an ODST, and Dare even comments on how odd it is that he's called a 'rookie' when he's arguably the most competent of the squad when he meets her in the tunnels, but he's still the newest member of the squad.

He's never killed a human. Considering almost every soldier that's ever killed another in war did it when ordered without ever killing somebody before, I'm astonished that you think this matters. Especially since he's a hardcore special forces ODST and not some novice that just got out of basic. As much as you lot love to hate them, 343 aren't to blame for how a human works. They are, however, to blame for how their characters work. Having a sudden moment of empathy when somebody is pointing a gun at their friend isn't something that ODSTs are characterized as doing. It doesn't matter if he's told to kill a human by people if all he's known is killing Aliens. It doesn't matter that he's an ODST that's been trained to kill anything he's told to kill. It doesn't matter that soldiers are taught to depersonalize their adversaries into being 'the enemy'. It doesn't matter that soldiers have always been expected/able to kill 'the enemy' when ordered to in the past. It doesn't matter that the Insurrectionist had his friend at gunpoint. It doesn't matter that psychological issues more often than not occur after one has killed another, and not before. Sorry Lemon, it still doesn't hold up.

If you've grown up being told that aliens are the badies and need to die, then you're bound to have a lapse in judgement when it comes to killing a human. Except he'd also been told the Insurrectionists were the baddies that need to die, so this doesn't really hold up. ODSTs aren't Spartans. They aren't indoctrinated from childhood and they don't lack their humanity.
Having emotions doesn't stop soldiers from killing other soldiers, though. Especially special forces who were killing other humans from the moment they were assembled. ...And, tangentially, Spartans most definitely have emotions and humanity. That's what Halo 4's story was leading up to. Still a lot of mileage the story can get from the Spartans being expected to act like Terminators when they don't have the mindset for it, though.

Species shouldn't matter. ODSTs are supposed to be the greatest infantry force in the UNSC (that aren't superhuman). Getting people into the mindset that they're killing 'the enemy' instead of killing 'a person' is already a huge part of military training - I'd imagine it'd be even more so in the super-duper-ultra-mega-best-of-the-best-of-the-best special forces the ODSTs are meant to be.
If all you've known is to kill aliens, then you're going to be conflicted on killing a human. It's not all that odd of a thing to happen, because it's just how we work.
In real life, soldiers who've never killed anything before are able to kill another human being when ordered to. It's what they're trained to do, after all, and I can't imagine ODSTs wouldn't be trained to fight rebels as well as the Covenant. It makes little sense that Mickey could get through the war with the Covenant with no problems and yet break down when ordered to kill one Insurrectionist. I know you really like 343's story, but this is definitely an example of poor writing.

They're not making Innies sympathetic. They're putting a character who's never killed a human before in a situation he's completely new to.
I can't imagine killing a human who is part of a group he's been told from birth were the enemy, and who happens to be pointing a gun at a close friend, would be much more difficult than killing an alien. He's an ODST, he was ordered to kill her, so that's what he should have done. Suddenly pussing out and ignoring a direct order when an ally is in danger is the exact opposite of their past characterization.

Instead, Buck ordered Mickey and Dutch to sneak around and get into position to attack. When he executed the maneuver, Mickey hesitated, and the Rookie was shot in the head as a result.

Exactly what he's fighting should be irrelevant. He's an ODST, the greatest, best-trained, no-nonsense bunch of (non-superhuman) badasses in the Haloverse. He should be able to shoot anything he's told to shoot. Hesitating at the last second and getting a squadmate killed is the exact opposite of everything the Shock Toopers were characterized as being up until this point.
