No, he took it to keep his identity a secret. He used "Plissken" as a reference to "Snake Plissken" from "Escape from New York", and he used "Iroquois" as a reference to one of the biggest Native American tribes based in New York, "Iroquois". "Iroquois" also means "black snake" in Huron.
Then what is Plisken's true identitiy? He can't be Liquid or Solidus, so was there a fourth clone that survived the LET project?

Impossible. He died in that tanker incident two years ago. They matched the DNA of the corpse to him!

Solid didn't die on the Tanker. They used Liquid's body to cover up Solid's survival, because they have apparent identical genetic makeup.

Totally impossible, Liquid was blonde and had one arm while Solid is brunette and has his body intact. Besides, wouldn't they know the difference between limey recessive British genes and red-white-blue all-American dominant genes? A total novice could tell them apart.

I guess we'll never know just who exactly this mysterious Iroquois Plissnake fellow really is.

Yes, I know. What I'm saying is that an army man wouldn't confuse the SAS with the marines.

I always assumed Snake was making it obvious to Raiden that he was lying to try and tip the latter off that something wasn't quite right about his mission.

GW doesn't even do anything but he still made it sound intimidating.

As a close second, Ocelot muttering 'You're pretty good' to Snake at the end of MGS4, with the accompanying flashbacks.

Honorable mention to every word Skull Face says. His delivery is what sells them. Why do the bad guys get all the best lines, while the protagonists are stuck repeating the key words of whatever they've just been told?

I like how he chose his loyalty to Big Boss over his friendship with Snake, but they never stopped being friends. In most stories the reluctant friend warrior guy chooses to help the protagonist after being reminded that they're friends, but Fox went against the norm.

Also, he came back from the dead as a cyborg ninja zombie. That's pretty hype.

Also, the nanotechnology and cybernetic experiments he had forced on him paved the way for Sons of Patriots system and the cyborgs, as well as his dismemberment of Ocelot causing the latter to graft Liquid's arm on as a replacement, mean that he's responsible for all of MGS2 and almost every event in MGS4. He's single-handedly responsible for most of the story.

And finally, his story arc was one of the more interesting pieces of Metal Gear's lore. He went from being an angry child to a living weapon to Big Boss' surrogate son to Solid Snake's mentor and friend to a dead man who just wanted it all to be over after a quick fight with Snake to, right at the end, choosing to spend the last moments of his life helping his surrogate brother and looking out for his adopted sister. He has more character development than most fictional characters.
