Shiny Pokemon still have their meaning. They are rare Pokemon with minor color changes to their pallet. They are nice easter eggs and are still a commodity amount traders. Matsuda Method and other methods take hours and sometimes days to get even 1 Shiny Pokemon. Shiny Charm is a decent motivator to complete the Pokedex and as such is a proper reward for collectors.

The meaning behind your Pokemon is the one you make it out to be. If you love your team, and each Pokemon in it then their worth goes as far you desire. Shiny Pokemon are rare, but they are even more unique. I think that Pokemon is the only game that the worth of a Pokemon goes as far as the player makes it out to be.I never regretted trading a Charizard for a Lapras albeit some people mocked me. I love that Lapras.

The only meaning they ever had to me was quicker EV training from the pokerus. Those training minigames made that obsolete.I tend to prefer most regular pokemons' colors to their shinies' anyway.

In fact, I'm pretty sure shinies have the same chance of having Pokérus as any other Pokémon. That is to say, 1/21,845.
