So what if they did that? What's the problem? It's a grimdark future remember. Not every acquisition of a world happens that way and it's still better than what the Imperium does when it decides it wants a world.

Oh boy, they have an ineffective governor that doesn't actually do anything except for horde all of the resources for themselves and leave the rest of the people in poverty and squalor. Such an effective and lovely representation of the Imperium of Man.

You see, that's false because then you'd have to be an exodite. For the average person becoming one of the Gue'vesa is the best to achieve a satisfactory standard of living.

There are a few quintillion people in the Imperium spread out across a fucking galaxy. The size of a galaxy cannot be overstated. The Milky Way could house the entire Imperium several times over and still leave room for the xenos. The High Lords can't get ships out to every planet that gets attacked; odds are they won't even hear about an invasion until years after if happens, unless it's an incredibly important world like Holy Terra or Cadia or something. Most of their countless millions of planets out in bugfuck nowhere have never been invaded by any of the other factions, so they don't really need constant protection anyway.

And then all of a sudden these Greater Good assholes show up with their Gundams and their weebweapons and strongarm them into joining their side as second-class citizens or else they'll burn the place to ash, when everything was going splendidly on Genericworld #3,163,746 mere moments prior. Wonderful bunch, really.
