That scene was literally the most intense one in Gravity Falls, tbh. I was so certain Ford was going to turn out to be a villain.

The hidden BC imagery all around his private study is what made it the worst.

Honestly though, between the two cryptograms of this episode (check below), the link in my OP, and all of the foreshadowing about Stan's death, I'm pretty much 100% sure than it's going to be Stan who becomes Bill's next pawn. We've gotten most of the season 2 end cards so far, but I'm positive that when the one comes that shows Stan's eyes, they're going to be Cipher-esque.

Both pretty much directly support this, especially the second. The only real "sides" we have are Stan vs. Ford, but I'm pretty sure that trusting Stan in the upcoming episodes is going to be the wrong move, not the right one like in Not What He Seems.
