Area 51 may store secret weapons like Metal Gear when America is invaded and the world government is established.

The only "secret weapon" that was kept at Area 51 was the B2 Spirit before it was unveiled to the public years later

Besides, there's other military bases are that are way more mysterious than Area 51. I won't be surprised if Lockheed Martin is testing out their SR-71 successor at those sites.
