Or maybe they're using a better form of media storage such as memory cartridges, e.g. the DS. I doubt they'd just put games on a flash drive and package that, but I could see them using some sort of proprietary storage other than discs.

No disc drive doesn't necessarily mean digital. It wouldn't be unlike Nintendo to come up with their own proprietary format.
