Eli's tenuous grasp of genetics could have been influenced by the inconclusive DNA test. It's implied Solid was already known as Big Boss' clone given Venom Snake knew of Les Enfantes Terrible, so I'm guessing he took a similar test which proved positive. Perhaps Liquid assumed that a non-match meant his genes were flawed or inferior in some way and attributed it to them being recessive. Interesting stuff.

Also, had Strangelove lived, she could have programmed the Patriots to be able to empathize with humanity and be more benevolent overseers. Since she didn't, they developed the SOP system and gained control of the world. Liquid's uprising, Solid's FOXDIE infection, Raiden's indoctrination and cyborgization, Solidus' uprising, Liquid Ocelot's plans, and almost every death in the latter half of the franchise's timeline are entirely Huey's fault for killing her.

I really have no idea. The requirements are R&D 40 and complete every mission. Are you sure it isn't there in the costume section?
