It doesn't have to mean he's alive. It's a recorded message. Intended to be played long after Shepard is gone. Who's to say he didn't record that message years before ME3?

Hell, if they had the tech to jump galaxies at that point they probably would have had the tech to out muscle the reapers in a straight up fight.

A leaked survey said that ME:A takes place a few hundred years after ME:3 and that these colony ships were sent before ME:3 happened as a way to try and escape the reapers.We'll see how much if it holds for the final product since so far it's been almost 100% right.
Also, that gives them a really convenient way to ignore the ending to ME3. Colony ships left before the invasion? No way to find out what happened. Effectively, nothing in ME3 should affect the story.
