They still help you take down the Muties (I think) and Enclave in Fallout 1 and 2. Never heard about it till later on played it got bored
One of the FO1 endings has the Brotherhood of Steel spread East to protect settlements from the remnants of the Master's Army; that's likely why Lyons' goals are so different from the California BoS Elders, because that was one of the main purposes of spreading East. The Outcasts are more like the Western BoS chapter (Lawful Neutral) than the altruistic Eastern chapter (Lawful Good). The Master's Army is the Lawful Evil faction of FO1, and The Enclave is the Lawful Evil faction of FO2 and FO3.
