In Unity the modern day stuff is literally just a small cutscene everyy few sequences.You should have held out for one more game and played AC4. Great game.

Abstergo's branched into the gaming market, an uses the animi to produce historical video games. Rebecca Crane now works at Starbucks and Shaun Hastings works as a delivery boy. Oh, and the boyfriend of the alien hologram chick has spent the past several millenia or so since the last extinction level event reincarnating into various people that all look like a pedophile with heterochromia, and eventually ends up working for Abstergo's IT department and tries to kill a nameless Abstergo employee,because he's trying to bring his girlfriend back from the dead or something.I think that's more or less what goes on in Black Flag during the present.

The floaty iPad character you play as was supposed to be the body she takes over.I haven't played Rogue.In Unity it's just a few cutscenes. Nothing actually happens with the modern day stuff in Unity.
By the way, loving the Kukri knife they seem to have. Would've loved a cane sword though.
