In the comics it's a bill which requires the mandatory registration of people with superhuman abilities and/or advanced technologies. Basically it allows the government to keep tabs on people with powers in case they lose control.

Cap sees this as akin to the Nazi persecution of the Jews, and that would actually make sense were it not people capable of levelling cities.

It requires anyone with superpowers who wants to use them publicly (ostensibly for crime-fighting) to register with the government so SHIELD can keep an eye on them. Weirdly enough, it's a huge problem in the comic but in the MCU, the first thing SHIELD does after the battle of New York is make this very same registry, and nobody has a problem with it. From what it looks like, the Civil War movie's conflict has nothing to do with any superhero registry; rather, the story is about the new Avengers team causing an international incident, in response to which SHIELD creates a regulatory agency to direct when and how the Avengers are used.

In the comics (and from what we've seen of the movie), the pro-regulation camp is the obviously correct side, but the writers make them do uncharacteristically evil shit to make them seem like the bad guys.

Here's how it is.

The Superhuman Registration Act obligates all super powered individuals to register with the United States Government and SHIELD. SHIELD would enforce the act with several registered capes.

The problem is that it is obligatory in the sense that if you go save people you would get arrested. Iron Man, as the head of the teams that hunt other superheroes would send heroes and villains alike into a prison which would negate their powers and treat all of them like lowlife scum until they sign in with the registered superhumans.

Cap sees this as an infringement on the basic freedoms that every American, powered or not, has. Treating other people as if they were criminals because they were born with incredible abilities (the mutant dilemma) or gained powers is evil. He sees that heroes should be registered but by choice, not forced by the government and later be used as living weapons.

It's pretty much recovered now (Somehow). In Agents of SHIELD, Coulson's faction and another faction on an aircraft carrier ended up joining forces after discovering the Inhumans. And Hydra just sort of... died out, from the Avengers hunting down the leadership and Nick Fury has helicarriers and infinite resources stashed away (Like the one in AoU) Overall, the conflict pretty much ended with a whimper than a bang because of the need for eternal status quo.

Overall, the following media made all of the events of winter soldier pretty much null.
