Alexander and Waver for the 4th because they have a great dynamic. While they may not be the strongest on the power side of things they exhibit the most growth throught the story and the interactions they have not only with each other, but with the rest of the cast are always entertaining. Dat charisma.

For the 5th I go with Archer and Rin. Once again they have just mesh well and their interactions with each other feel genuine. Cu Chulainn is in a close second.

This is just purely based on what's contained in Zero and Stay Night without the inclusion of derivative works. Including things like Hollow Ataraxia and Carnival Phantasm make the choice harder since you get to see different sides of everyone.

Outside of the two main wars though I have to go with Bazett for the master and Avenger for Hallow Ataraxia . Running theme here is that I like good character interactions. Plus it's interesting to see the what is likely to be one of the most powerful masters ever be paired up with one of the worst servants ever. Lancer comes in a close second for F/HA.

The third war, the fake grail war in Snowfield California, and the Fate/Extra wars I don't know enough about to form an opinion on. Either because the material hasn't been released yet or I haven't finished the games.

Unfortunately Riders segments are either a hit or a miss in HA due to the guest writers. When they're good I really like them, when they're bad they're a chore to read. Tohsaka Rins character however was just butchered. She's a completely generic Tsun because the guest writers that wrote her segments can't write for shit.

Thankfully the main story was penned by Nasu though so during that everything is fine.
