Would the game see legendaries like Hoopa as legit? Normally I'd gen Pokemon in 5th gen and just transfer them over.

Legit is when a Pokemon obtained through official means, i.e. captured in an unmodified manner or obtained through a distribution event, for example. Legal is when a Pokemon within the game parameters and indiscernible from a legit Pokemon.
tl;dr But to answer your question: I can't see any reason why it wouldn't be possible to trick the Bank with a legal Poke.
