If you actually know shit about TES, you know the Argonians were the most common race of slaves in Morrowind, which they invaded and pretty much murder-raped after the eruption of Red Mountain. The Stormcloaks aren't even all that racist by Skyrim's standards. Most Nords tend to see any Altmer and immediately think "Thalmor", but Ulundil, Arivanya, Niranye, and Nurelion all allowed to live in the city with little to no bullshit.

Then why are Argonians pretty much not allowed into Windhelm? And the Dunmer pushed into the 'Grey Quarter' (previously the Snow Corner but changed because racism)?
This literally has nothing to do with religious freedom. Which is also not morally the same as in real life, because again we're talking about inherently different peoples, meaning inherently different behavior and natural rights, where magic and religion are actually real. He's also not entirely unjustified in distrusting the Dunmer, seeing as this is in the back of their cornerclub.

Wouldn't matter. It weakens and divides the Empire, which is the primary goal of the Thalmor.
The primary goal of the Thalmor is to unmake the Mundus and return to being the primordial aetherial beings that they descended from. To that end they must destroy the towers, as well as possibly Talos. The Empire is a few rungs down the ladder.
