They won't. Missions are dynamic now.

Missions will adapt.
For example, if you were to fail a tail mission but get caught, it'll then turn into a chase mission.
Or if there's a chase mission but you lose the target, you'll need to investigate and find him/her.

Then there's the Blackbox missions.
These are missions that can be carried out however you like.

There's still going to be some missions that are restricted for story reasons though, which is to be expected.

That's a grey area

It's a simulation that accesses a person's DNA/memories and transports them to those memories back in time. So it's kinda like a time machine, just not how we'd expect it to operate. The simulation-time rift seems it can happen if the user has other ancestral memories from a different era, like how you see it in Revelations with the split between Altair, Ezio, and Desmond
It's not a grey area.
The Animus reads the genetic memories that are "coded" into your DNA, and that's it. It doesn't transport you anywhere, because it's just a projection of your ancestor's life.

The whole Ezio-Altair stuff in Revelations is different.
Ezio was actually seeing the memories that Altair had recorded onto the memory seals; the Altair memories in Revelations aren't through genetic memories. Desmond views them through Ezio; a memory  being viewed within a memory.

Ezio isn't even a descendent of Altair. The only relation they have is through Desmond.
