Just a thought. Could Chief's attachment to Cortana have led to this? Say he lets that cloud his judgement and something or someone deceives him, and it leads to that destruction. Mendicant Bias? The Flood? Something lures him in with the hope that Cortana is still out there. Meh, most likely not.
