Your strike team opened the cell to prevent the Fallen from restoring his soul. I suspect 'soul' is just a culty/pseudo-science Fallen thing to describe that he was in some sort of suspended animation. Why did he have a gun? I dunno, maybe he was captured with it on his person and it didn't really make a difference. I think it would have made more sense to see him pull it out of a ship or crate like the Fallen were bringing it to him, but whatever.

Basically you woke the dude up so that he wasn't fully restored and thus a bit weaker. If you had let the Fallen finish, he would've been massively more difficult. Or so sayeth Bungie.
